Try leaving terminals off for about 10 minutes and then hook them back up. Also worth it to go to Auto Zone or Orieleys and pick up a $60 code reader to pull codes and clear codes.

Did you try just resetting the battery after getting alignment? Sometimes that just clears everything out.
